There is a yellow light on top of the tower right next to the power button. Lately it has been constantly on and flickering. What does that mean?

it is probably a HDD light or hard disk drive light.no worries. this is normal when your computer is transferring information, which it does all the time when it is running. you may have installed some more software which is more information to transfer which would cause it to blink quicker and more frequently. it could also be a disk drive light which means you have a disk that is currently being read in the disk drive.

1) HP Pavilion a6300f went dead only fans spining, replaced mother board with same make model, now ssytem boots but windows don't come up. 2) tried up grade from Vista Home to Vista professional to save...

For the first one, you need to enter BIOS and set the HDD settings. Maybe you can automatic detect it once and then the system knew where to load system from. If it can see the hard disk and reads it but no operating system found, then you may need to check the operating system on your hard disk.
For the second one, I do think it is better to upgrade to a upper level OS such as Windows 7. While you have Vista you will have better deal with Windows 7. If you do have a agreement with Microsoft to have newer OS for free in a certain period, you can get Windows 7 for free. If you don't have that agreement, you can get Upgrade version of windows 7 with a huge discount if you have Vista.
You can actually back up your data to an wim file on vista and restore all the data and settings after the upgrading. But be sure to keep a full backup of your hard disk and everything just in case.
You can enter BIOS and make sure booting from CD first. Then there is a key you need to press very early in the booting process to launch the recovery. There is also a factory default restore you can use. Did you call HP to find out what the key is and how to use factory default restoration? You can always plug the hard disk to other computer to back up the data and then restore to factory default and put the data back.

Starts making a clicking sound..then wont boot up.

The clicking sound most likely is the hard disk. It is probably faulty (known as the click of death).
Go into the BIOS configuration and see if the BIOS detects the hard disk. If the BIOS cannot detect the hard disk then the hard disk is faultu.
To get you PC operating again, replace the faulty hard disk, install Windows on the new hard disk plus the HP's motherboard device drivers and your programs.

My computer will not start up it tell me to insert a system disk. what is a system disk

Your computer cannot boot up because it cannot find a boot up program from any of your boot devices.
This fault could be caused by a faulty hard disk or you have a non-boot floppy disk in the floppy drive. In this case remove the floppy disk and boot up your computer again.
If the hard disk is faulty, replace the hard drive and install Windows on the new hard drive, plus the computer's device drivers and your programs to get the computer operating again.

Desktop does not boot

While all that "white writing" is going on, start tapping the F8 key and see if you can get the boot menu. If it goes to the animated bar, you missed your chance - start over from power-up eventually you'll catch it. When you get the boot menu pick "Safe Mode with no networking" and see if Windows will come up. If so, you probably have a driver issue. Reply back and we'll take you to the next step.
