yes, there is an amp turn-on wire from the head unit (black with a red stripe). You will need to add a power wire and fuse from the fuse box to run the amp. You can use the speaker outputs as inputs to the amp, depending on what you are trying to do. the sub is probably drawing to much, check the impedence of the sub against the amp, could be causing the amp to over-heat (thermal-cutout, thats why it it will start again after a few minutes after its cooled down), you may need to get a bigger amp to run it.
Might not be eathed properly. Check the earth on the battery as well. Theres more juice goin through there now so it might need a bigger earth or ground.
