It is always advisable to shut down the main swith to avoid further issues in replacing thermostat, if you follow the right color coding this should be no prob, unless otherwise it cannot detect the right temp then it will not stop until it reaches and senses the right temp.

Put in new Honeywell t-stat. Put new sequencers in. Heat runs for five min shuts off for 2 -5 min then back on continuously. Inside temp stays the same as set point???

What is the model number of the new thermostat? What could be happening is that the cycle rate needs to be changed or if it has a heat anticipator it may need to be adjusted.

Wiring with only 2 wires; which terminals to connect?

See RC and RH, RC is for cool, RH is for heat, you wire the red wire to the RH or red terminal ,either one will work actually but we generally switch the hot leg of power, W is the heat circuit

I replaced an old mercury T-stat (York with model number 2TH11704024) installed a new T-stat (RTH6350). The wires that I I have are O (orange), G (green), Y (yellow), T (gray but not used in new T-stat),...

Did you shut the power off to the air handler/furnace...... before you installed the new thermostat??? You may have shorted out the transformer or blown the transformer fuse...... If you try to put the Fan switch on the stat to Fan ON does the fan come on ..... if it does the transformer is OK.. On the new thermostat did you program it to tell it that you had a heat pump system ???? Looks like you had it wired right. Here is a pdf manual for a RTH6350 http://customer.honeywell.com/techlit/pdf/PackedLit/69-2416ES.pdf

Its on page 13 Advance setup for tell the new stat that you have a heat pump....There is also a Honey well Hot line on page 2 Hope this helps.

I am trying to replace this thermostat with a digital, neither of the 2 wires is labeled, what are the 2 wires?

One would be 24 coming from furnace the other sends 24 volts back when Stat tells it to. These wires should connect to R and W on stat or If This is heat only stat the two terminals on stat

I have a very old manual Chronotherm thermostat.

No. The clock is just the set back timer. Pull the battery and use the stat manually.

How do i change an old style honeywell room stat

Shut the furnace off for starters. Remove the old Thermostat. As you remove each wire write down what terminal it wen to.

Example:
Red wire usually goes to R-Power
Green Wire usually goes to G-Fan
White usually goes to W-Heat
Blue or Yellow usually goes to Y-Cool
