Purchase some printer cleaning paper (transparency sheets) to clean the printer's media path. Run through 10+ times if necessary.

Hello! I had this exact same issue or question, I guess you can call it. And unfortunately, the CD-ROM user guide was a lot more helpful for me than the Book guide. But anyway, to answer your question and anyone else who has this same question ...
What you need to do is locate the ControlCenter3 software on your computer for a little configuration. This automatically installs when you install the printer's complete Pro Suite drivers on your computer.
You might be able to find it somewhere on your start bar (left or right side of the start bar). It's a small blue icon with the acronyms "CC3" on it. Anyway, click to open the software. Once opened, you'll need to make some configurations so that when you scan to file, it'll be "PDF" by default.
So once you have this software open, "right-click" on the circle button that says "File" and choose the option that says "Control Center Configuration". Up pops a dialog box with two tabs - Software Button and Device Button.
Now in order to scan to pdf from your Brother MFC 9840 CDW, you simply need to change the "File Type" in the drop-down box to "PDF" under both tabs. You can optionally also change the "File Name" to a recognizable default file name of your choosing (I chose to change it to say "PDF File") and you can also set your default "Destination Folder" (otherwise your scanned PDF files will automatically be saved in your "Scan" folder). That's it! No need to mess with anything else.
Most importantly, you need to make sure that these exact same configurations are made under both the "Device Button" tab AND the "Software Button" tab as well.
Click "Okay" and now try to re-scan your document as a File. It should automatically scan it as a PDF file to your computer.

On the TN-155 toner cartridge, a mechanical 'flag gear' that will reset the counter for each individual cartridge when first 'triggered'.
After each page print, the appropriate counters are incremented regardless of toner content (that is why it is still printing 'flawlessly') and after a pre-determined count has been reached, you will get a warning to change the drum as is will then be notionally (not actually) empty.
Before you decide to reset the 'flag gear' on the drum, make sure you are not actually nearing the physical empty state ... it might be a wiser decision to purchase a refill kit which should come with instruction on how to fill and reset the 'flag gear' (this needs some dismantling of the drum cartridge) or buy a compatible or genuine toner drum cartridge.
