You will need to reset the microprocessor in the Clock/Radio. To do this you must unplug the Clock/Radio and remove the internal battery. Let the Clock/Radio set for at least 1 hour and then put the battery back in and plug in the Clock/Radio. The functions should return to normal. If not, replace the battery (CR2430) and leave the Clock/Radio unplug for a period of hours. Then put in the new battery and and plug in the Clock/Radio to see if the functions have returned to normal. If not you may have a more serious problem with the microprocessor. You can call the Emerson customer support at this telephone number 1-800-898-9020 between the hours of 7am-5pm CT. Give them the make and model number of the Clock/Radio and ask them for assistance. You may have programmed the wrong county code...check out http://www.weather.gov/nwr/indexnw.htm#sametable and double check the code you have in your clock. If you have the correct code programmed, double check your "defeat siren" preferences...although it looks like you have already checked that.

You will find all the instructions for setting the alarm. If you are still having problems with setting the alarm. I don't know if it work for everybody, but, I took out three of the batteries, then unplugged the radio and plugged it back in. That just left the bottom light blinking, I then pressed the power button on and back off. I had to reset time and date, but it got rid of the flashing lights.
I had the same problem...I removed the clock from the power source and took out all the batteries. I then put them all back in and plugged it back up. The lights stopped flashing! I did have to reprogram the date and time but all the county codes and defeated siren preferences were saved! Definately worth it.
