Easy one. Open your tray back up and make sure that the paper settings are reflecting the type of paper that is in the tray. The times that I have seen the issue that you just described, the paper setting were off... thus causing this issue.
If that does not work. Powercycle printer. When it comes ready go to the Paper Menu, then to Default Paper source. Make sure that setting reflects the tray that you would like the printer to print from.
Hope that helps.

SOURCE: Will not print
Try to power down the printer (including unplugging it from the wall) then take out the paper trays. From there, reseat the tray guides (so pull them all the way in, then all the way out). From there replace the paper in the tray, and then re-align the guides to the paper. Plug it in, and then try a test print.

This usually happens when the paper tray is set to the incorrect paper size.
This printer determines what size paper is installed in it by the little "fingers" on the left side of the tray. When you adjust the paper tray, it determines how those fingers are positioned, and therefore, how the switch reads the paper size.
If the tray setting is off, even by one little click, then the machine may read the paper size as other then letter. If this happens, you send a letter size job to the printer, and it doesnt think it has letter size paper, it will tell you to put letter paper in the MPF feeder.
If the tray is definately set to letter, but the machine still thinks it does not have letter, then the tray or the switch that reads the tray is defective, but 99% of the time it is just the tray is not set correctly.
The MPF door can be open or closed 100% of the time with NO EFFECT on how the printer works.

Testimonial: "Absolutely useful although I didn't see it when I worked it out by my own."
The reason that your printer is asking you to load paper into the MPF is that it doesn't think it has that size paper in tray 1 or 2. Make sure that the green paper guide in the paper tray that you want to print from is latched in the correct position. This guide tells the printer what size paper is in the tray. If you have it even slightly out of position you'll get this message.
