I had this problem but it happened out of the blue and not after a firmware update. I have a SlingboxPro HD and an older Slingbox. When I reconnected the old Slingbox, the remote on my HD Slingbox disappeared. Reconfiguring video sources did not work for me. I eventually had to reset the Slingbox itself and within seconds the problem was fixed. I can now use the remote again.
I had same problem too. reset slingbox pro and reinstalled the software several times then called slingbox. I told them the problem, no help since it is a software/firmware problem with no remote controls available. told 29 for testing could waive but would have to send 99 for replacement? huH...I said my slingbox works it sends video and sound locally and remotely. then offered a 20% discount on new pro-hd, 60 of 299. i told them amazon selling for 239....what more could they offer off. nothing. very frustracted with them contacted ftc also. slingbox had the nerve to send customer service survey...i gave them the ftc complaint no.

We are sorry to hear that you have experienced some difficulties with your Harmony remote. Please try taking out the battery of the remote and wait 10 seconds, then put the battery back in the Harmony Remote and check if you still have problems with the LCD of the Harmony. It is possible a firmware upgrade in Safe Mode will resolve the issue. Please update the firmware on the remote and then re-update the configuration to the remote. To do so see below:
Try placing the remote into "Safe Mode". If you are not able to do this please continue to the next section. 1. Remove the battery from the remote. 2. Hold down the "Off" button on the remote and re-insert the battery. 3. Continue holding the "Off" button until the remote says "Safe Mode" 4. Plug the remote into the USB cable.
Update the firmware on the remote. 1. Login to your account through the Harmony remote software. 2. Click 'Downloads' and then select 'Firmware' 3.
