Auto shut down function not working (Jandy Aqualink RS6)

My system is suddenly unable to shut itself off when the timer usually does shut it down. It indicates off at the indoor pad, but the pump continues to run. In attempting to shut it off at the outside pad, it is non-responsive to commands and does not shut off, nor does the "service" pause work either. The lights move as though it is working, but there is no action from the system other than ON. I have been able to "turn back on" at the inside pad and then "turn off" and that has shut it down (manually). Then next cycle the next day (or the freeze protection which turned it on overnight) will kick it back on, but again it won't shut off. Any ideas?

    I am unable to shut off my pool pump from the indoor Aqualink control buttons. The service panel outside also will not allow me to turn off the pump in any of the modes, Auto, Service of Timed Out. The only way I can turn on and off the pool pump is using the breaker switch in the panel. I have changed the 9V battery at the panel and also reset the controls but nothing seems to work. However, the indoor Aqualink control is still able to turn on and off the Spa, Water Feature and all the pool lights. Help!

    I am having the same problem. The indoor display says that everything is off but the pump is still running. The outside control box is in Auto. When I try to switch to service it is still running. I had to turn the fuse off as well.

    Same problem - system worked flawless for about 8 years then my pump suddenly would not shut off. It was a head scratcher until I saw the posted solution about the relay switch. Sure enough, I saw that the black tab on the bottom of the relay was not moving. I shut off the main breaker to the junction box and moved the switch as few times with a screwdriver and problem solved. I will probably have to replace the relay eventually but that looks like a simple fix. Thanks for the solution!

    I just want to say THANK YOU so much! I had exactly the same thing with mine. The filter wouldn't shut down and would just keep on running after the filter cycle time was up. I read all the comments below and it all sounded like me - had to shut it off using the circuit breaker, and would turn right back on when the circuit breaker was turned back on regardless if it was filter cycle time or not. I messed with the relay switch on the bottom as mfstansbury1 recommends and that would shut if off, but after the next cycle it would pop out and would not shut down again. I installed a new one <$70 at NPS> and it took about 25 minutes. It was super easy and everything is working now. Thank you everyone for commenting and adding your thoughts!

    On my Jandy AquaLink RS, the tab is down (out) when the pump is OFF. When the pump turns on the tab goes up(in). I did the same as mfstansbury and it works fine.

Jandy relays are known to stick. You can diagnose this yourself with a screwdriver. Remove the four screws on the outside panel. You will see a series of black rectangular relays and a lot of wires. Typically the pump relay is the one in the upper right. It will certainly be the one plugged into the left hand socket at the bottom of the circuit board.

Be sure to do all of this simply be looking. You can move the twisted red/black wires a bit to determine which relay is plugged into the first socket. Try to notice on the bottom of the relay a small black tab that is sticking out. When out, the relay is on. If the pump is running, this tab is out. If you then put the controller into service mode and the lights go out without the tab popping back in, you have a bad relay. If turning the pump off does not put the pump light out, you have a bad board.

In most cases, the relay is bad and it is a simple fix.

    I have replace with a new relay ( upper left ). But the pump still going on after timer reach off timing. Red light blinking for heater to tutrn off, but filter pump keep running. What else can I do now . thanks

My indoor control board (RS6) would light up for long periods, during which none of the control buttons could activate their function. Pushing the reset button (lower left hand side of case of the inside panel) accomplished nothing. The problem was a sticky reset button (recessed) on the outdoor control panel. The reset switch itself was fine. In any case, I lightly lubed the recessed button, which now moves fine.

have an electrician check it out
not using it allows for vermin infestation( ants) getting into the motor and wiring
could be a seized bearing at the water pump end seal

Cal spa not running

Which fuse is it? Fuses protect the board from getting fried when something goes out on your spa. Which fuse is it? Usually when I hear a fuse has been blown, I start looking at the pump motors, or ozonator etc. You might go through some fuses but unplug all the spa accessories from the pack and re insert one at a time until the one you plug in blows the fuse. That will be one that has the problem. Let me know what you find.
