Try checking all of your fuses. Quite often a fuse blows when batteries or alternators are changed. There should be a fuse box in the engine compartment and another under the dash.

i think you will most likely have to replace the factory unit. That problem is very common with cd changers. it's a mechanical issue. is it the cd changer on the stereo itself?

If your radio is still working, then your power is OK. The Sony CD changer gets its power from the Sony Unilink cable. It is possible that it passed a power spike down to your CD player while hooking up your battery cables.
I just had a CDX-757MX just die a few days ago myself. My radio, amps, and other changers are still working. Could be an unfortunate coincidence.
