I have asked before about when I take 2 pictures of a pylon (rotating the
camera 180 degrees after the first one), the first picture has the top of
the pylon out of focus and the second picture has the bottom of the pylon
out of focus. I have tried this again using manual focus and setting it
before taking both the photos. The results are the same - the orientation
of the camera depicts which side of the image will be in focus or out of
focus.
Should both photos not end up the same if depth of field were the problem?

Looks like your Camera is faulty. Send it in for repair.

And when I take the same photos with my s602z (with the same settings except
that the s602 lets the shutter speed up to 1/640 at 3.6 aperture instead of
1/500 (which the s9500 gets)) both sides of the image are in focus the same.
