Brother intellifax 4100 e display says to replace toner but cartridge is not empty. Is there a reset for the toner?

There is no reset for the toner. It uses an optical system where light shines through the toner. Shake the cartridge gently left to right to even out the toner and try again.

Printer overlap

sounds like a defective cartridge, if it's a generic toner the seals may not have been replaced, buy a new one and return the other as defective.
