The paper tray paper sensor may be stuck, and does not sense that the tray has lifted into position? Look for a stuck paper tray sensor, or broken sensor arm / part?

Have you would try a different paper cassette.
Usually that clunking noise is associated with gears not mashing.
Is the lifter lifting the platform or not?
There might be something above the paper tray, maybe even the paper input assembly preventing the paper platform from reaching the top.
Check these and let me know what happens.

I have a 2004 flh t with a 1540 stadge 3 i have a clunking nois from the reer cilinder i toth it was a lifter or a roker problem so i took every thin apart to chek to see fore war on the parts and cant see...

You said that you checked the lifters and the rockers and found nothing wrong. Did you pull the head and the cylinder? Did you check the clearance on the piston to cylinder wall? How about tbe piston pin and the rod bushing? Also, check the rear rod for up and down looseness. Usually tappets and rockers make a ticking noise. A clunking noise sounds a lot like a rod noise.

Good luck

New 26 hp twin cylender bad lifter noise at hi rpm

You either have a lifter out of adjustment or it might even be plugged. Are you sure it is the the lifter and nothing from the engagement controls. Sometimes if you dis-engage the mower and it doesn't complete the cycle it makes a loud ticking noise. If you are certain it is a lifter I wouldn't let it run at high idle until I had it checked. It is easier to adjust one than it is to replace one.
