The Bose amp has probably died. The head unit does not power the speakers. It's located behind a panel in the drivers side rear quarter panel. Do a simple web search, it's well described.
I have a 2001 Audi tt and I've read a tonnnn of columns about how to use the fader.... The best answer I've gotten is that because the tt cabin is so small, the fader has no use, and is basically just there to keep uniformity in the console. As for your second problem, that isn't happening to me. The only thing I notice is that my driver's side speaker is much quieter than the right side, but that is probably from overuse by previous owners. (purchased the car in May 2010)
I know you can that you can change this by simply hooking up a scan tool for specific year. There are language options accessible for situations like this. Here is a sample of what can be changed using VAG 5052 or equivalent scanners.
