Take a empty plastic bottle,cut it in half long ways. flush toilet then place plastic bottle between fill valve and flapper,trying to devert water away from where flapper seats. good luck.

Your right this is a poor design. Space was the main reason for this and functionality was sacrificed. However, you can get a replacement rod at a major plumbing store. It needs a new flapper valve. It has to be a proper Toto one and they are 4 times the price of a standard flapper. They are guaranteed though, IIRC 6 years. Easy job to replace.
