I have my ipod hooked

Hi, the RCAs in the back are usually outputs, not inputs. The specs on this unit indicate that AUX input is optional. Are the jacks you're using marked AUX input? If yes, what kind of cable are you using to adapt the iPod to the RCAs? If no, you may need to buy an adapter. There is one here: http://www.crutchfield.com/p_500KCA420I/Alpine-KCA-420i.html?search=kca-420i&tp=120
I got this link from the spec sheet here: http://www.crutchfield.com/p_500CDA9851/Alpine-CDA-9851.html?tp=5684

Cd player cuts out when

do you mean the sound turns off when a cd is inserted into the deck? are you running your audio through and amplifier? if you are using an amplifier, you are probably using the blue wire (antenna remote turn on) instead of the blue/white wire (amplifier remoter turn on) to turn the amplifier on. the blue wire turns off when you are not in tuner mode.

I have a 2006 Toyota

There is a lose connection either at the back of the unit or a ground wire or power supply connection that is loose. I know it will be difficult, but with the radio on, move the wire harness to simulate a bumpy road condition. It has to be a loose connection, finding the connection will most likely require removal of the radio.
