it will NEVER correct itself by wear, and will ruin your new brakes. two things cause this, they used cheap brake pads or shoes or both, they didn't correctly machine the brake rotors on a brake lathe

Honda recommends machining the rotors on the car to prevent this. using a machine called an "on car brake lathe" if your rotors were not machined this way try to find someone that can do this for you
