How bad is the whine? Is it so loud that other riders beside you complain or look at you and your bike when they hear it? If so, that's bad. But, you say you just had a new gear set installed, I'd take it back to the mechanic that did it. You didn't tell me what year or model your bike was. If I knew, maybe I could help figure out what it is.
The first thing to check is the final drive belt if your bike has a belt drive. If the belt is too loose, it'll rise up off of the front pulley when decelerating and rub the case. The ridges on top of the belt will make a terrible whining noise. So, check the belt to make sure it's properly tensioned. Test the belt with the rider on the bike.
