SOURCE: engaging 1st gear the gear grinds an clunks into

This happens when the parts of gear box is not proper due to misalignment. hence service the gear box first.... also change the oil and all the ball bearings of the gear box ... lubricate every parts in gear box.

When shifting gears on my 03 FJR, it clanks. Is this normal?

Hi, Ray I would love to help you with your engine or chassis noise but I just loaned my brand new pair of listening ears to your local dealer's chief technician so he could take your bike for a test ride and give you his professional opinion and estimate about your noise and repair cost. I have a honda VTX 1300 that has a 5 speed transmission. I only count 4 when Im shifting. 1 down and 3 up.

Let me see, 1 down = 1st gear, 1 up = 2nd gear, 2 up = 3rd gear, 3 up = 4th gear, 4 up = 5th gear.
See, easy.

My FJR 2005 has a problem were as it chugs at low speed

The engine needs fuel, air, compression and spark to run. They checked and say the spark is good. Assuming the air filter is not plugged and the compression is good, that takes us back to fuel. They checked the fuel pump and related electrics and say all is okay. B.S. it's okay. You still can't ride.

I would take it back to the dealer, (or a different one if you wish), and have them replace the injectors. If the problem ain't electric then it must be mechanical. Ask how to contact the Yamaha regional manager. I would bet the dealer has never spoken to him. If the manager is of no help ask him for a contact name and number at Yamaha Motor Corporation, USA. If they can design and build it then they CAN fix it. Don't accept "we can't fix it" as an answer.

Engaging 1st gear the gear grinds an clunks into

Often the transmission will clunk when first starting up and shifting into 1st. gear. To help alleviate this, hold the clutch lever in for thirty seconds or so before making that first shift into gear. This should make shifting into first much quieter.
This situation occurs on most of the FJRs, even when new.
