It sounds like is calling for a complete top end rebuild.
Check your cylinder compression. Should be over 110 psi and the two cylinders should be within 10 psi of each other. If compression is good.
Next replace both of your spark plugs and spark plug caps. NGK makes some replacement spark plug caps that run about $5 each.
Get a good fuel system cleaner and put it in the tank. I recommend Chevron TECHRON. Pour a shock treatment in the tank and drive the bike. You do not need a full tank of gas to do a shock treatment. One gallon of treated gasoline in the tank and 5 to 10 minutes of idling followed by a 5 to 10 mile drive will bring most engines back to a smooth idle with clean cylinders. Just fill the tank and run the standard treatment through to finish the engine clean. When you have run a tank of gasoline through the bike , change the oil using JASO MA certified motorcycle oil. I recommend full synthetic.
This will not fix worn out or damaged parts but will make a motorcycle with dirty carburetors and combustion chambers run like new.

Cant find where the spark plugs ara for 1998 ninga 900

sounds like you may have flooded the carbs...try starting with no choke and no throttle. To check for a spark you will have to remove the seat and then the tank to access the spark plugs. Heres a link to the workshop manual for a reference guide, hope it helps, if it does please rate me.

Bike wont start

If you can't find another similar connection on the new motor, you might need to swap heads (if it's the same exact motor).

What is your startup routine?

even though it has fuel injection why does it have choke? Do you guys use this? Often I can get it started without the choke. How long do you guys let your bike warm up before you get moving? I always start it give it a nice rev or two put on my helmet and gloves, then take off.,I used to just ride off. Then I heard about a guy who did that and got a siezed engine. Then I remembered that I did the same to my last bike and the engine siezed. Now I let it warm up a bit. The choke lever is just a cable that stops the throttle from returning all the way back--nothing more.,,,
