First, check your spark plugs. You said it was hard to start, you could have fouled a spark plug or since Shovelheads did not come from the factory with valve stem seals, oil could have run down the valve stem and dripped onto the spark plug fouling it.

If the plugs look good, it could be a vacuum leak at the "rubber bands" on the intake manifold. They do dry rot over the years and you might have a leak.

Or, it could be that the carb needs pulling, disassembling, and cleaning. Start with the least expensive thing first and work up.

Good Luck

Bypass the kill switch. You should have a kill switch bypass plug in the tool kit. Also locate the key switch back side and bypass the two wire ignition switch. Both switches are notorious for going bad.

If it gets hot quick, could have a problem with the cooling system, blocked radiator, leaks?
Pressure test radiator and cooling system.
They will backfire if they get too hot.
If its just been rebuilt, check head bolts, valve clearances

I have a 94 nsr 125, it has a good spark, fuel is getting through fine, it will back fire and cough with a bump start but just wont run.

It's hard to say "this is it" without more info such as when did the problem start happening? Did it just happen out of the blue one day where you went out to start it and it wouldn't start? Did it happen after changing spark plugs? Were there any issues/symptoms the last time it was running and you rode it?

If you changed plugs, check the plug wires. They may be on the wrong plugs which mixes up the firing order and would definitely cause what you are seeing. If it just started happening out of the blue, were there symptoms of hesitation the last time you rode it? Any flat spots in the acceleration when you twisted the throttle? Did it bog at any point in the RPM range or backfire when you let off the gas? The backfire and cough are usually related to timing issues but you should have seen symptoms the last time you rode it if the timing started to get whacked.
