v6 have 4 main bearing sets and 6 big end bearing sets v8 have 5 main bearing sets and 8 bigend sets 5 cylinder inline will have 6 main bearing sets and 5 big end set It appears that some where you are short a set of bearings Check that the rebuild kit is for your engine
I think honda only sells the complete crank as you have been told.
An expert engine machinist may be able to dissasemble the crank rebuild the journals, grind, source oversize\undersize bearings, refit bearings, reassemble and balance, but the time and cost would be more than a crank.
You may chase a second hand one from a bike breaker, personally I would try to find another motor, as if the big end has gone, there will be wear in other areas of the motor, like the cam bearings which also are not replaceable. It must have had an oil problem..
let the oil drain right out of each fork leg first put back the plugs and tip in 128ml +/- 2.5ml or if you wont it in old money! its 3fl ozs,app in each leg down through the top bolt hole on the leg, use only the right oil bont just tip in any old oil or the forks will get very stiff and hard to move
