Hi there, My RT 125 is having some electrical issues. it is starting but running rough very rough and will not go very far before it cuts out. I had an issue with the bikes main ground. It was broken so the brown grounds in the harness were the only grounds for the bike and it cooked the harness and ever since that the bike has not run properly. I have switched CDI's and the stator but it still won't run correctly.

Hi there, you likely still have the restrictor in the exhaust header. Mine was the same, they are shipped like that as standard. Take the exhaust off the engine and remove the the concentric tube that's in there (you need to cut it out). Instant +100% power, if that is your problem.
You may have a clogged up egr valve. When the egr valve gets clogged up with carbon, the truck will run rough, surge stall, and be very anemic on power. Is the service engine soon(check engine) light on? I've dealt with this issue before, and those 4.3 v6's tend to get egr issues. Try this: when it bogs and runs rough, stop truck, open hood, and tap on egr valve base( where it bolts to engine) if rough running clears up, there's your problem. Egr valve is located on front of engine just to the rt of alternator bracket.
Even with the "...lights are all working...", it would appear to be an electrical issue. Initially, have the battery externally charged and load tested. This is to eliminate the battery possibility.
Offhand, basic checks would involve tracing at what point, connector or wire that the +12 is missing or goes down when starting. Required would be a testlight preferably or a voltmeter. The wiring diagram would also come handy.
