You could have a blocked main jet .When starting from cold your engine runs on an idle jet & choke .with very little air .When engine is warm ,there is no need for choke .and your main jet will supply your engines fuel & air ,however if the jet is blocked or there is no air supply like a dirty air cleaner unit .then there is a good chance thats your problem .One quick way of checking this is to try and start without choke and see if your plugs are wet .Then whle plugs are out test the spark by placing them on the engine .and turning the engine over .

Engine valves need adjusting.
symptoms: starts ok, runs until engine reaches max temp loses power then stops. can't restart when hot. once restarted runs for a while stops again.
There is very little clerance in these valves and temperature alters the lenth by a few thou and the valve don't close fully losing compression, once cold the valves shrink back enough to create enough compression to start again.
Its seems natural. because when your starting cold the engine is not at the normal operating temperature. So when the engine heats up the idle goes up that means it reached the Normal operating temp.
My 2009 does not idle up right away either . I usually just hold the slightest pressure on the throttle for 10-30 seconds till it idles up or starts to idle by itself. Like my Honda's the ninja is cold blooded and just likes to be tended when cold. I only have 600 miles on mine so I have not had a lot of experience with this model. Follow the upper radiator hose to where it connects to the motor. It goes into a gooseneck that is fastened to the engine by a few bolts. The thermostat is in that cover.
To my knowledge, there would only be 3 wires needed from the handlebars that affects the engine:
engine RUN/OFF;
clutch ENGAGED;
engine START.
The first 2 would go to the interlock plus the neutral wire and the sidestand wire. The interlock then sends signals that starter motor can turn and that CDI can fire.
As to the ignition coil, 1 wire is IGN B+12 while the other would go to the CDI and should pulsate when cranking or engine running.
