I have a 2001 yamaha r6 and at low speeds in 1st 2nd and 3rd gear i can hear and feel a knock but when the revs pick up it goes away

Sounds like a slightly bent shift fork. The slider gear isn't quite engaging into 2nd. If the bend gets worse then you won't get into first and the pedal will get real stiff in those gears. The repair is best done in the shop.

remove the rear wheel & remove the rear sprocket and sprocket hub from rear wheel. (should just pull out) inspect the cush drive rubbers, chanches are they are destroyed & dissinagrated....replace them. check your wheel bearings in hub & sprocket plate.check axle. sprocket teeth & chain...reassemble and go riding..

The bike has a bent shift fork or two. This is a major repair on the bike. The engine comes out of the frame, gets flipped upside down then the bottom casing comes off. This allows access to the gears and shift drum / shift forks. I do not recommend this repair for a novice mechanic. Call a Yamaha dealer to confirm my diagnosis and to get an idea of the repair cost. The cost will probably be $1000 to $1500. Bummer. Please rate my answer.
