Replaced the Speed Sensor and every fuse on the bike to no avail. Not sure what I have overlooked. Bike runs rich after jet kit and straight pipe install, but speedo problem keeps me from riding to tune carb.

There should be a speed sensor in the transmission for the speedometer and the engine computer. There is a sensor in the rear end for the ABS. Are you sure you replaced the right sensor ?
shift indicator flashing lamp is an indication that your transmission has issues, due to your speedometer not functioning properly the first guess is that your speed sensor is failing, but that is just a guess. first thing to do is to get your car computer system scanned for failure codes, there should be one for your transmission out put speed sensor, before changing any sensor make sure you test the sensor to verify its failure. get codes and re-post with results if any more help needed
The below test is generic, but gives you a general idea how to test the sensor. Most shops skip to the resistance test (at the bottom), if they do any test at all. A new sensor is $17 at autozone. Let me know if you have any questions.
A defective vehicle speed sensor may cause different problems depending on the computer output control functions. A defective vehicle speed sensor (VSS) may cause improper converter clutch lockup, improper cruise control operation, and inaccurate speedometer operation.
Prior to VSS diagnosis, the vehicle should be lifted on a hoist so the drive wheels are free to rotate.
Backprobe the vss output wire and connect the voltmeter leads from this wire to ground.
Select the 20-volt AC scale on the voltmeter.
Then start the engine.
Place the transaxle in drive and allow the drive wheels to rotate. If the VSS voltage signal is not 0.5 volt, or more, replace the sensor.
When the VSS provides the specified voltage signal, backprobe the VSS terminal at the PCM and repeat the voltage signal test with the drive wheels rotating.
If 0.5 volt is available at this terminal, the trouble may be in the PCM (powertrain control module).
When 0.5 volt is not available at this terminal, turn the ignition switch off and disconnect the wire from the VSS to the PCM.
Connect the ohmmeter leads across the wire. the meter should read zero ohm.
Repeat the test with the ohmmeter leads connected to the VSS ground terminal and the PCM ground terminal.
This wire should also have zero ohm resistance. If the resistance in these wires is more than specified, repair the wires.
The condition of a speed sensor can be checked by going through the diagnostic routines for the system.
If this test indicates that a sensor is faulty, the sensor should be replaced.
Speed sensors can also be checked with an ohmmeter. Most manufacturers list a resistance specification.
The resistance of the sensor is measured across the sensor's terminals.
The typical range for a good sensor is 800 to 1400 ohms of resistance
The first thing you can always do is check your fuses. there might a blown fuse that need replacement. The 1990 Legacy has a mechanical speedometer . The speed sensor is a read switch in the speedometer head itself. So
if your speedometer is functioning ( needle working properly ) then the
internal read switch is defective. That requires replacing the entire
speedometer OR it can be a defective connection between the speedometer and the
ECU.If the speedometer is not working, then you can
have a defective speedometer, cable, speedometer cable adapter ( on the tranny
) or internal speedo gear in the tranny.Thanks. you can rate this solution and show your appreciation.
Depending on where you took the truck to be serviced, they may have just repacked the wheel bearing and inspected the cv joint when they replaced the speed sensor, but if it was going bad already that would have to have been a major overlook. Unfortunately, if the boots on the cv joint are good and not cracked or loose, there are no other indications of a bad joint other than noise in the front end while driving. Are you sure the cv joint is bad? What are the indications you are having?
This often happens after a transmission has been replaced. It is caused by unsecurely fastened speedometer cable to the transmission. The transmission is where your speedometer senses speed and is laborious to properly fasten the connection and is often overlooked.
Easily checked. Get a friend to drive at an indicated speed in a car or another bike. Good reference point. If the speedo is driven by a cable remove at both ends and inspect for frayed wires on the inner cable. Just slide it out of the outer housing.
SPEEDOMETER (SPEEDO DRIVE) IS USUALLY LOCATED IN GEARBOX NORMALLY SCREWED IN SMALL BOLT YOU WILL PROBABLY FIND IT AT REAR END OF GEARBOX AS FOR RPM DIAL THAT IS USUALLY WORKED THROUGH CRANKSHAFT SPEED SENSOR BEFORE YOU GOCHANGING SPEEDO DRIVE MAKE SURE ITS NOT A BLOWN FUSE
