Try putting dielectric grease in all the plugs inside the headlight housing. Also dielectric grease on the connectors under the fuel tank this should stop the rain issue.

When rains heavily and driving vehicle starts to gerk and engine lights starts to blink.

The most likely cause is a broken seal, usually around the windshield, which is allowing water to leak into the electrical components under the dash.

Sounds like your under car plastic panels are missing I would go to your local junk yard and get those covers and put them back under there. I had a hyundai that I took the covers off and when I drove in the rain it would get up in the distributor cap and kill the engine. Also dont drive through flooded areas

Car cuts off from being wet

When you say the car shuts off from being wet, you mean the engine shuts down when it's raining, right? If not, but it still shuts down when it encounters water, this article specifically addresses your problem:

http://yourhandymanzone.com/Your_Handyman_Zone_How_To_Pages_Vehicle_Car_Zone_Cars_Trucks_Vans_Engine_System_Engine_Quits_When_Raining.htm

There are five (5) probable causes of your engine's failure when the surrounding area gets wet, and they include the distributor and any of its components getting damaged by the water or otherwise an ignition coil being damaged.

The article above should definitely help solve your problem!

Good luck,
Brad

Water coming in to front passenger floor when it rains

The heater/airconditioner box under the dash has a drain hose to allow condensation to drain when the air conditioner is running. If this hose gets plugged, rain may accumulate in this box also (if it's raining heavily), as it comes in through the fresh air intake.

Look on the engine side of the firewall, probably on the passenger side, for a hose coming through the firewall that is not connected to anything. It is usually short, has a 90 degree bend, and the open end is down. Make sure that the end of this hose is not plugged.
