My son's TTR 90s kick start is messed up. When you try to kick it, it won't move. It's stuck so I tho k maybe the motor is locked up but when I remove the crankcase and remove the kick start shaft/axle and gear, spring ex... the motor turns over freely. Can someone please help? I found a whole assembly shaft, gear, spring all on eBay but it's for a 2005 so I didn't know if it would fit.

The mechanic said it is a big deal ... it is 99.44/100% correct, it is a big deal. I told someone this yesteday or the day before, maybe not you. If you want a kick start bike, best you buy one rather than try to modify what you have.
I dont know why the dealership didnt discuss this with you at length when you purchased the parts ... although they are in business to sell parts. Their real goas is customer servce and happy customers not customers with parts they cant use. Go talk to them again.
The TTR-125 Carburetor's Run Lean by design. Mine had the same issues till I found a post on Thumpertalk.com on Carb and air box Mod. This is a good starting point on gets; 110 and 112.5 main and 17.5 pilot. But you must check spark plug coloring to make sure the jetting is correct. Check spark plug after the bike has been ridden for a wile. I also took out the stock baffle and replaced it with exhaust tip and now it fires up after a few kicks and worms up in a few minutes.
