Ihad this problem, I let gas sit in the motorcyle over winter. Bad mistake,The whole carb needs cleaned. I took my carb to the yamaha shop and they charged me $146.00 to fix it. Or you can take the jets and needle seat out and soak it in carb cleaner for a couple of days. Yamaha soak the carb in carb cleaner for 2 or 3 days, remember to remove any plastic, gaskets, rubber.

Drain and replace the gas with fresh.
Remove the air cleaner and spray carb cleaner into the inlet. Work your throttle a little then put everything back together and try to start it.

The choke should only be used when starting cold. After the bike is warmed up you can turn the choke off. If it keeps shutting off after being warmed up for a few minutes, then check your gas/air ratio for the idle air mixture knob. Loosen it up 1/4 turn to allow more gas to flow.

dude i have a 02 rapter 660 the reverse light was on and it wasent reving i took the battery out and took the ecu out and i found some disconnected wires fixed them and every thing was fine. if you still have a probley with it check the ecu...
