Yamaha XS 1100 no spark

Hi, Bill and the usual suspects are:
1. Fouled spark plugs.
2. Severely discharged or a damaged battery should have 12.5 volts or more and be able to pass a proper "LOAD" test if necessary, you may have a preliminary reading of 12.5 volts or more but little or zero amperage the battery is faulty and must be replaced, AGM batteries fail in this scenario more so than lead-acid batteries.
3. Check battery terminals for damage or corrosion, check the battery cables at "BOTH" ends for loose, corroded, or broken connectors, "INSIDE" and outside the cable harness, perform connector wiggle test and check cables with an ohmmeter if necessary.
4. Loose connection at ignition coil or plug between ignition sensor and module.
5. Spark plug cables in bad condition, shorting/leaking, spark plug cable connections loose check for spark leakage in the dark.
6. Faulty ignition coil or electronic control module.
7. Faulty pulse coil.
8. Faulty CKP, CMP, or BAS sensor.
9. Faulty ignition switch.
10. Tilt sensor needs a reset.
11. Security alarm failing to disarm needs reset

Where is the spark plugs located on the '07 1100 classic?

Follow your ignition wires; they go right to the spark plugs. If the bike is fitted with coil packs look for them on the heads; the plugs will be underneath them.

if you have power to the coil, and no spark at the plug, that tells me your coil is fried, but to make sure remove the plug cap from the coil lead, hold it over metal on the head and crank/kick to see if you have spark,if no spark then your coil is toast

Does it run and ride fine with the balance pipe disconnected?
Have you checked your ignition coils. If you have a manual, check which coils fire which cylinders. Does this tie up with the two cylinders that are getting hotter, (are the other to staying cool/cold?) each coil provides the spark for two cylinders. You can swap the coils and see if the other two pipes go blue, that way you know a set of coils is bad. It sound like you have done everything on the fuel side, which leaves mechanical or electrical. Dont forget to check/clean/change the simple things such as the spark plugs and caps.
