I removed front tire on my 03 electra glide & now the axel cap doesn't seem to tighten up flushly against the upper mount is this normal or is their a flat spot on the axel that has to line up?

It doesn't mount flush because it butts up against the bottom of the axle. As long as the space is the same on both sides, you're good. Make sure the nuts on the bottom are torqued to spec so they don't come loose.

Axil torque for a 2007 roadglide

On the front, 35-40 ft lbs, be sure to use a blue lock tight or lock washer. On the rear, tighten the rear axle nut snug to where the cotter pin can easily go through the axle and slots on the nut.
