Hi, Waylon and the usual suspects are:
1. Damaged or restricted fuel tank venting system.
2. Loose float bowl screws.
3. Damaged float bowl o-ring.
4. improper fuel level in the float bowl.
5. Worn or dirty inlet valve or seat.
6. Damaged or leaking float assembly.
7. Particle contamination in inlet fitting cavity.

SOURCE: is there a place to fill the transmission oil

NO...Engine oil is also the transmission oil. This bike has what is called a wet system which means that the clutches are lubed by the engine oil. Be sure to use a good quality oil and change often depending on how you ride.

Sensors in the Fuel Injection system have detected a major problem. The Fuel Injection system will not allow the bike to start if a major problem comes up. Take the bike to a dealer and have them hook up a code reader. This will tell them what triggered the alert. Bear in mind, it may just be a bad sensor.

Fi light is on, last time i drove it i ran it out of gas n it has sat awhile but sprayed starting fluid in it an it tried to start.

Fill tank with 93 octane add injector cleaner, you may need to charge battery before your running. All gas has water the older the gas the more water, running out of gass draws the water into fuel lines and injectors. Good luck

My exhaust has gone loud and power has decreased, have i lost a cylinder or spark plug lead, it runs rougher as well

Hopefully it is just a dodgy spark plug. If it isn't and you've checked the HT lead for a spark, have a compression test done. It could be a sticky valve unless it has been raced.

My gsxr 1000 is running at 5000 rpm's and it wll not come down

sounds like somthing is wrong with the throttle and its just a fluke with the gas. try removing the ground off the battery or postive which ever you can get off let bike sit for half an hour disconnectted reconnect and see if it still does this if it does bring it to a dealer as it should be covered under warrenty
