Have the battery tested, nothing electrical can be properly diagnosed if the battery is weak. Check fuses with a test light, they can look good and have a minute crack that's not easily seen.

Just put a new battery in and the bike starts great and runs great but when I put it into gear it dies (yes I am using the clutch). Tried to give it a little more gas before putting it into gear and it...

Okay.....I think you have a sidestand switch problem.
Do you notice that if you leave it in gear after it stalls....that even with the clutch in it won't crank the starter?
The sidestand switch is a plunger that presses in when the sidestand is down. The interlocks on the RS require that to start the bike...with the sidestand down, it must be in neutral. If you place it in gear which the sidestand down, it kills the ignition to prevent riding off and snagging the stand on the road etc..
So if you had the sidestand up before placing it in gear.....since the bike sat for a year...I suspect the plunger for your sidestand switch is stuck partially in (its been pushed in for a year!)
Find the switch down by the sidestand pivot....have someone hold the bike or support it so you can raise the stand, and spray some WD40 on the plunger and work it in and out letting it snap out several times then try it again.

I have replaced the coil, stater, and the brain and i still dont get any spark

You don't mention the year and model...but here are some general ideas.

Most Yamahas have various safety interlocks designed into the wiring system....typically a neutral switch, a sidestand switch and a clutch switch, a tipover switch and a kill switch on the right handlebar.
The design basically is to prevent riding off with the sidestand if the bike is in neutral, the neutral switch grounds to light your neutral lamp and allows for ignition and starter operation.
Is you place the unit in gear...if the sidestand switch senses the stand is still down, it kills the ignition and starter.
If the bike is in gear, starter will not operate, unless the clutch is pulled in and the clutch switch detects this happening.
Tip the bike over and the tipover switch kills the ignition and fuel pump if it has one. the igniter (black box/brain etc) getting supply voltage...if not check the ignition fuse, and the handlebar kill switch .
Is the neutral light working....if not...try starting with clutch in and sidestand up.

2000 Yamaha v star has no fire. Engine turns but no fire. What can I do to fix it. Ck'd the spark plugs n they r good. Changed out spark control box. Still nothing

If you have access to shop manual, follow the wiring diagram for the ignition interlock circuit the shuts ignition down if bike tips over, or you place it in gear with sidestand down.
I believe part of the circuit runs through your ignition switch so do continuity checks on it to ensure switch is fine,
Usually the interlocks even prevent cranking the starter.
Is your neutral light working okay..and have you tried starting it with the sidestand up, and the clutch pulled in?

1981 yamaha midnight special 850cc. starter button and kill switch not working but lights etc are working. no power from the start button. battery fully chaged? started after chaging the throttle cable.

If no power going to kill switch check Ignition fuse, sidestand ,clutch & neutral switches.
If all OK suspect the starter cut-out relay

Sidestand and neutral light problem for 2005 yamaha R1

Try checking the wiring for snags or earthing out and test the side stand unit off the bike with a conductivity meter ..also try an oil change .

When I try to start my bike, it appears that the engine is not being primed. Cannot here the pump running.

This could be a number of things - the power is interlocked by the neutral switch/side stand relay - bike must be in neutral OR the sidestand must be up in order to get power to the fuel pump relay.

Things to check:
Fuses for ignition and fuel pump
sidestand up &/or bike in neutral (neutral light displayed)
kill/run switch in 'run'
sidestand relay
fuel pump relay
Tip Over Switch

1985 Yamaha FJ1100 quits after running 30 or so minutes

The relay he was speaking of is probably the ignition module/relay.
Do you have copies of the circuit you are having problems reading?
Or FTP space to host them at and provide a link?

Push button starter just clicks

First guesses are a weak battery or starter relay going bad. Next time it does it, keep pushing the start switch rapidly and see if it catches. If so, the relay is going bad.
