Start with a compression check to eliminate a bad head gasket.
Drain and flush the cooling system, could have a blockage.
Be sure you check the pressure cap to see if the cooling system is full. DO NOT REMOVE THE CAP ON A HOT ENGINE! The overflow tank is not the place to check if you are having overheating issues.

I have a 2005 Kawasaki zzr600,when I'm in 1st and 2nd gear I can say I have no problem but when im going faster and in 3rd gear or up it starts jumping, stuttering, losing power.I'll decrease throttle slowly...

everything you describes points to a fuel flow problem being restricted when a full flow is required
you say that you have cleaned the carbies but I am thinking that there is a problem with 1 or 2 units that are hold back full performance
you let off the throttle and it improves slightly, indicates that the air /fuel mixture is getting back to right then it starts again
It may be that the 4 carbies are not tuned together properly, all float levels are not correct or there are blockages in the tank to carby manifold ( check for a filter in the tank at the end of the fuel line or tap)
Basically What I am saying here is that at certain rpms and throttle openings the carbies begin to work against each other
You may have to take it to an accredited bike specialist shop when a proper tune up of the carbies can be done
The engine is red lining so I discount any electronic problems

Bike stalls out in neutral and wont start back up while riding

It sounds like the battery may be bad in spite of Auto-Zone's pronouncement. The connectors to the battery may be bad enough to make a poor connection to the battery posts. Is the battery water level up to the line in each cell?
Re-jet one step bigger as the baffle removal will make it run lean.

My 2002 r6 will shut off while riding? please help.

Start by checking your right hand switch (kill switch) and make sure that it works ok.
Put it in "run" position, start the engine and try to move it sideways without pressing it to "off" position. If necessary remove it and check inside for rust or moisture signs.

My ninja loses power in the wind

Do you have a "RAM AIR" system on that bike, if so that may be what happens when you ride into a headwind. The bike may be running a little lean and with the extra intake pressure goes too lean.
