Have you checked the wiring on the relay all the way down to the frame and battery? Sometimes there is a hidden broken and exposed wire that is covered with dirt and makes an issue when it gets wet.
If you have not done any wiring repairs and this problem has just seemed to have developed , then I am guessing you have a live wire that is touching another wire or bare metal of the frame , handlebars or some wires are plugged into a wrong connection ! You can search the internet for a wiring diagram for your bike and should be able to find one for free ,but it will cost you time ! try a Yamaha motorcycle site where members have open forums or use google images just type in your bikes info model etc and add wiring diagram ! But if you own a motorcycle I would strongly advise you to purchase a workshop manual (it does not have to be a genuine Yamaha manual ) as there are manuals for most bikes and the reality is that you should be able to make a huge savings on maintenance and DIY repairs, adjustments etc and with the full wiring diagram that you can follow and relate to will simplify any wiring problems in the future .
I take help from online websites that have this service like helping in repair some like reliable-store have instant help.. others are a bit slow which I don't prefer... rest is up to u.. U can also get free manual works fine .

get one of these manuals..they have the wiring diagrams and some troubleshooting tips.. trace the wires using the wiring diagram...take your time.. you CAN figure it out!!!
Check your coil connection. That is where you are getting your spark in the first place. Start there. Maybe the coil plug is not connected, or the wiring leading to the coil became loose. I hope you didn't disconnect the wiring sequence because if you did to make the job easier then you will need to get the firing order to make the spark work on time with the engine. drian engine oil take side cover should be an 8m to 12m depending on the model... the stator might be attached to the cover or might have a mount holding it into place to the fly wheel
Can you review your question, and provide a little more information. What did you change? Did you have power before you changed the CDI? What are you using to check for power?
your atv is EFI so this is most likely something elec. If it has sat you may have "gummed up gas" have you put fuel stabilizer in it?? If not look at you fuel system pump, lines, injector
Will it rev. clean on the bench ( sitting in neutral ) if so look at the sensors mass air, air temp, tps.
Most of the newer bikes, atvs will have a trouble codes. you can get the shop manuel and it will tell you how to check them and what they are.
