If the battery died while the bike was running chances are that the charging system has a problem.start with the rectifier . (the thing with the fins on it located under the seat right between the gas tank and the battery it has three white wires and two red) i own a 2000 r6 and it is noted as having problems with the rectifier and 2nd gear. good luck!

Battery will not charge

Sounds like you already figured it out.
Check for loose connectors, replace voltage regulator, and if necc. replace alternator.
It may still be under warranty.

1994 r1100gs wont run rode fine went for lunch starts idles dies throttle turn dies has spark fuel new battery full charge ran fine for four hours on the way to bellacoola filled up with gas good gas...

It can only be one of three things (maybe 4!) - fuel, air, spark. It ran fine for 4 hours, the only thing that has changed is new fuel. I would check the fuel.
The 4th thing is - mechanical break in some component, but it being a BMW boxer and the fact you rode it for 4 hours without a hitch, I'm ruling that out - for now...

First thing to do is charge the battery and do a load test on it. Use a charger rated for motorcycle batterys not a battery tender. Once the battery is charged and tested, you need to test the stator. On the right front down tube at the bottom you will find the plug that goes from the stator to the voltage regulator. I forget the values that you are looking for but with a multi meter and the bike running take a reading at the plug the voltage should climb when you rev the engine. If you do not get any reading or if the voltage dosen't climb you have a bad stator. If the battery and stator are good it will be your voltage regulator.

sounds as if you have an issue with the charging system, try using a volt meter to determine if the bike is charging. To do so you will need to access the battery under the seat, with the bike running hook up the volt meter to the battery terminals, at idle you should have around 11volts when reving you should have around 13volts. If not you may have a bad stator or other electrical issues. good luck
