Go to this site and you can download a free PDF service manual.
www.carlsalter.com/motorcycle-manuals.asp The closest in the list is a 2003. This will work perfectly well for your repairs. Yearly changes are normally cosmetic and don't affect the mechanics.
Can I get a “very helpful” rating on this answer? Thanks!

SOURCE: my 2001 yz 426f boils/blows out radiator overflow hose

The older YZF's radiators were a tad small so they would overheat when sitting still. Even the newer ones will do this if sitting still for too long as there is no air flow across the radiators to dissapate the heat.

The overheating problem is more severe on the older bikes. The best bet is to make sure you avoid sitting still for too long. I know it's not much of a solution, but it's just the way it is with the older YZFs.

well I dont know about the drilling part, but it does sound like maybe a dry clutch set, or even a new clutch set that is not been soaked befor install. try the adjustments on the cable, tighten it up about 1 1/2 turns at a time. but it sounds like its a new clutch pack and it just hasent seated yet. clutch plates are alot like the brake pads on a car, they stink and get a little hot befor they seat, or are just too dry. abviously make sure its getting oil first, then try the adjustments.

Bring it back .. work should be under warranty of some sort. Also if the engine is running but stalling due to fouled plug then maybe the oil injector is not adjusted properly or the oil/fuel mix is not right for some reason.

Drive chain slack?

Typical chain slack should be about two inches from bottom edge of the chain to the top. Grabbing the chain in the middle (halfway from sprocket to sprocket) and moving it up and down. After adjusting , you should raise the rear wheel off the ground and spin the back wheel checking every 6 inches or so that the slack does not get tighter or looser. If the chain gets tighter as it goes around the sprocket it is an indication that the chain is stretched at that point and needs to be replaced.

How to tighten the chain

First you must loosen the axle bolt. Then you will have 2 adjusters. One on either side that attach to the axle bolt. Tighten the adjusters to where the marks on both sides line up with the same mark. You should tighten the chain to where you can get 2 fingers under the chain up by the engine. Then tighten the axle back up.

Not sure how to line up back wheel on 04 yz 250f

on each side of the axle there are adjustable axle blocks. These are held in place by "slack adjusting " bolts. If the axle blocks have hash marks in them, simply align them to the mark on the swingarm. If not then you need to count the number of turns on the bolt for the proper chain tension...do the same for the other side and your rear wheel will be straight.
