You have a bent shift fork.
You will need an impact driver, flywheel puller, case splitter and torque wrench plus the normal screwdriver, pliers, etc.. Alternate to the special tools is taking it to the dealer and say "Fix it". I often tell people to take it to the shop just so they don't get into such an involved project.

The motor comes out of the bike then turned upside down for removal of the bottom case. The clutch, shift shaft, flywheel, electrics, gears and gear shafts gotta come out so you can get to the bad fork. There's much more but the idea is that you are better off having the shop do the repair unless you have experience, are extremely mechanically inclined, and have the tools. The bad news is that a shop is going to charge around $1500 for the repair. Some shop mechanics also repair bikes at home. If you find one, you can save $200 to $400 or so.

A “very helpful” rating for this answer? Thanks!

I have a 2011 r1, I was just wondering if it was normal for it to do a loud click and a little bit of a jump when shifting to first gear from neutral?

Hi, Tom I would love to help you with your engine or chassis noise but I just loaned my brand new pair of listening ears to your local dealer's chief technician so he could take your bike for a test ride and give you his professional opinion and estimate about your noise and repair cost. If you are a little short on "DRACHMA" and a Dealership is not on your list of fun places to visit then perhaps the list below will help soothe your worried mind so you can make an informed decision.
1. Bearings---SCREECH
2. Belts---HUM
3. Brake Rotors---BUZZ

Sometimes my bike gets stuck in between gears and i have to play with the gearshift until it finds a gear again. what could the problem be?

Does it get stuck while driving or while shifting to neutral to shut off? My 750 gets finicky only when going to neutral, when driving it shifts perfect. I had a pro take it for a spin one day and he said it was fine. So,,, maybe get somebody from the dealer, or another Ducati owner to try it and see what they think.
