Question about 2000 Yamaha YZF-R1
If you have an ohm meter, check the resistance on coil 1 and 4 - across the positive and negative wires and compare that to the coil that feeds 2 and 3. If the resistance is higher on coil 1 and 4 that would cause a week spark and i would suggest changing it. If you don't have a meter, simply connect coil 2 and 3 to the wiring of coil 1 and 4 and turn the bike over and check the spark. if it is a stronger, then your 1 and 4 coil is the problem and will need replacing. Prior to checking all this, make sure that the earth contacts on your coil to bike frame are good and are clean and free of corrosion and the like. Hope this helps

Thanks for the help
I have done the check with coil that sparks 2 and 3 to the place of 1 and 4 the it gives me a weak spark aswell I am not sure how to check the earth on the coils as the coil that works has a red wire and a grey wire and the coil with the weak spark has orange wire and red wire bothe coils are mounthed on a plastic frame it does not come close to a earth

Get a BRAND NEW plug and recheck for spark. Be sure plug is grounded to engine. By the way, FTjoe (above) has some very good questions. The sator is not involved here. The dealer can check the CDI usually for free.

yes buddy the only way to test the cdi is too put on another bike and if it was the stator it wouldnt spark and yes you are on the right tracks but maybe it could be the plug does it run brilliantly

May be CDI, but check all your grounds first. Make sure you have a clean metal to metal connection of the coil to frame. Disconnect the leads going to the kill switch also. you may have a high resistance to ground short. Also, did you replace the lead coming out of the coil going into the spark plug? did you reuse the old lead?
