change the jetting...youcan contact FMF for thier setup recommendations for running that pipe with the bike...very common problem and jetting will take care of alot of the issue

A sticking intake valve or weak valve spring may also cause this problem. Check the intake manifold connection for tightness. Try another spark plug.

Check the wiring to the spark plugs and replace if necessary.If that does not solve then go one step further backwards towards cdi etc...

May be running too lean or too rich. Check the color of your plugs, black dry and sooty means they are rich, white with blisters lean.
