Possible Intake boots leaking causing a mistfire and running lean. Make sure you run the harley plugs. Is there a power commander on it ? If you do they are known to go bad and mess up runablilty.
This may be a long shot but since you have the magnelli marelli fuel injection system , you might need a hot/cold idle adjustments and clean out the inside of the throttle body.

2003 v rod backfires then check engine light comes on won't idle have to turn key to acc position to reset computer ...getting worse

Hi Mike, popping, coughing, spitting, or backfiring through the carburator or induction module is usually caused by air getting sucked in combustion chamber do bad intake seals leaking. Leaking exhaust gaskets can also be suspect. Remove air cleaner and backing plate, while engine is idling spray WD-40 or Brake Kleen around intake manifold to head area, if RPM's increase you have an intake leak and seals need to be replaced, also spark plugs will be burning whiter than normal. Please visit the website below for more information. Good luck

93 1200 evo, rough idle, stalling, back firing while coming to stops (using the bikes motor to slow down). power knocks when starting from a complete stop

Sounds like a combination of things. First, are you using high octane fuel? If not, try a couple of tank fulls of that. You mentioned "Power Knocks" when starting off from a complete stop. This is typical of detonation due to low quality fuel.

As for the backfiring and stalling. The engine should idle at about 1000 RPM or so. If it's idled lower thant this, stalling is a possiblity not to mention poor oil of the bottom end. The backfiring could be caused by an air leak into the exhaust system. The mixture in your exhaust system should be overly rich for combustion when you backing down using the engine. If the system is sucking air in at a joint sometwhere, it leans the mixture into a combustable mixture and it ignites causing the back fire. If you've removed the "anti-tamper plug" giving you access to the idle mixture screw, back it out about a half turn and see if that helps.

Good Luck
Steve

Engine is poping (backfiring) when I let up throttle.

Most common cause of backfiring would be a vacuum leak....most common areas that develope leaks would be the manifold seals. I'd check there. To troubleshoot...warm up your engine and with it idling...spray some starter fluid on it and see if the engine speeds up. If it does... theres u're problem. While u're lookin around, check all your hoses for good connections and good rubber. If that doesnt do it...check your pipes for tight connection
