I'm thinking you need to clean your carburetor and clean/replace your air filter. Or maybe there is a fuel line cracked or clogged.

Water pump isn't moving enough water at the extra highway speeds. I've seen toyota water pump impellers wear down and sometimes it slips on the shaft. Look at replacing the water pump.

Whenever I go down the road at 35miles per hour you can hear a noise from the front driver side tire. Like a flapping noise? and you can also hear it near the steering wheel inside.

check to see if theres something hitting the wheel, or if there something in the tire, most of the time its a plastic cover that hits the tire, check for any loose or hanging plastic.

Car is jumping while excelerating at 40 miles per hour, stops jumping for a few minutes then starts jumping again at 55 miles per hour

Start with changing fuel filter, then if that doesn't work, your fuel pump may be going bad.

My 1999 Hyundai sonata, won't go above 55 miles.

I have the same problem..but mine has a hard time getting up to 55 ..it also does the hard shift thing and will not excelerate going up any kind of hill.I've already replaced the input..output speed censor's and had a tune up...it has about 116,500 miles on it and i dont know if its the transmission causing the problems.
