It sounds like you have distrurbed the fuel/air mixture. Any change in intake or exhaust pressure will do this. When allowing more air in, or a free flowing exhaust, or a leak in the exhaust, it will cause the mixture to become leaner unless the computer is reprogramed. This will cause a popping when decelerating.

First check all spark plugs(NGK are a good brand) / HT leads / plug caps. Secondly, Check that the valves are properly gapped - if they are tight they will leak the cylinder gases past the valve(s) and this will cause a misfire. A losse or leaking manifold will also. if you have aftermarket pipes then it may need to be rejetted to suit. If you got them at a dealer they will know the right jets. I couldnt find an english manual but here is a german on that may help with diagrams etc... Good luck. Rate if good.

The backfiring won't harm anything, it is just annoying. You can reduce the backfiring on deceleration to a minimum - or maybe eliminate it completely - by having the carburetors synchronized.
To be safe, you are probably going to be better off in the long run if you put the arrestor plates back in. Not just from a noise level concern but also because this modification may cause your allready lean-running engine to run even leaner. This can cause driveability problems in cold weather and perhaps a slight reduction in engine life.

The hose is a bowl vent from your caburetors, and the backfiring is due to excess fuel getting into your engine. It has nothing to do with your exhaust, yet.
Your bowl floars are sticking and allowing fuel to flow into the carbs even though the bowl is full. You have to take the bowl off, figure out why it's sticking, and repair it.
The exhaust will actually make your engine run lean a bit if you don't have any compensation equipment (EFI or electronically controlled fuel jet) on your bike, so you'll have to tune accordingly for it.

May be running too lean or too rich. Check the color of your plugs, black dry and sooty means they are rich, white with blisters lean.
