Question about 2004 Harley Davidson FLSTF - FLSTFI Fat Boy
Whatever fluid you changed, it wasn't the engine oil. The transmission and primary chaincase both hold about a quart. Looks like you have a job to finish. If you want to do minor service yourself BUY AN OWNER'S MANUAL!!! They are only $20 from a dealer.

Hello there. Great bike!! Here are the specs for the 09 fat boy http://www.harley-davidson.com/wcm/Content/Pages/Specs/full_specs/full_specs_09_popup.jsp?locale=en_US&dwp=false&market=US&family=so&model=flstf&bmLocale=en_US
you will see that the oil capacity is 3.5 quarts. Did you change the oil filter also? If no, that is where some of the old oil is still lurking. just check the oil level frequently to be sure you aren't running it low on oil.
