I am presuming you are giving the gear lever a positive shifting motion when changing gears.
If the gear lever is completely tight on the gear shift shaft and the toe of the lever does not touch the engine sidecover when changing up, you may have a worn roller shift lever or loose screws holding this mechanism in place. See the exploded view diagrams of the SHIFT CAM and SHIFT FORK with all part names and numbers on the link below.

The bike has a slightly bent shift fork. The repair requires a complete engine teardown. Special tools needed include a torque wrench, impact driver, flywheel puller, and case splitter. This repair is not recommended for the novice mechanic. There are a lot of parts involved and just one mess up can force you to take the engine in a basket and plead with the dealer to reassemble the parts. The dealer will charge you more to repair a basket of parts than if you had just let them do the repair from the start. Below is a generic diagram showing how the shift forks, ( your bike has three ), move slider gears left and right to engage other gears. Please rate my answer.

Turn the Ignition switch to the OFF position.
Set the Run/Stop switch to the Run position.
Push in the odometer reset button and hold.
Turn on the ignition switch and release the odometer reset button. The process has been completed correctly when the speedometer needle sweeps across the speedometer and all indicator lamps illuminate. The speedometer will also display "DIAG."
Press the odometer reset button once. "PSSPt" will display on the speedometer. Each letter signifies an area of the diagnostics testing, with the current selection flashing. Push the odometer reset button to scroll through the components for testing.
Press and hold the odometer reset button for 5 seconds, then release. Any codes stored will be displayed on the speedometer. If no codes are stored, the speedometer will display "NONE."
Press the odometer reset button again to view additional codes, if any.
Record the codes and refer to your service manual for possible faults or conditions.
Turn off the Ignition switch to exit the diagnostics testing.
