I have a 2002 Yamaha YZ 125 and I havent ridden it in about a year. What can I do to make sure that its safe and ready to be ridden again?

Change the fuel, make sure the carburator is clean. (You can run a product call sea foam in the new fuel if it does run) Clean and re-oil the air filter, and change the transmission oil.
Run it, and, when you can, re-grease all of the pivot point, as in...swing arm, steering head, kick starter, wheel bearings, and both chain rollers.
I do this twice a year while racing, and it keeps all good to go.(Recommend a good Yamaha manual)

What is the stock chain size for a 2000 yz426f

The link size is a 520. I recommend an "O" ring or "X" ring chain. They last much longer than the stock junk. They come in lenghts that need to be fitted to your bike, so you install it, mark it where you need to cut it, and remove it. I grind down the pins on the link I'm removing and use a hammer and punch to drive them out. Measure twice, and cut once, no room for mistakes here. They also come available with a master link with a clip, or a "penable" link that makes it a one piece chain.

I have a 95 yz 125 head and 98 yz 125 bottom end.

You have a 50/50 chance that they will work okay. All the mounting holes need to line up and the cooling holes as well. Get a head gasket for the '98 and see if all lines up. Will the exhaust pipe fit the '95?
