Hi Anonymous, and the usual suspects are:
1. Spark plugs in bad condition or partially fouled.
2. Spark plug cables in bad condition or leaking.
3. Spark plug gap to close or to wide.
4. Faulty ignition coil, module and or sensor.
5. Battery nearly discharged.
6. Damaged wire or loose connections at battery terminals,
ignition coil, or plug between ignition sensor and module.
7. Intermittent short circuit due to damaged wire insulation.
8. Water or dirt in fuel system, carburetor or filter.
9. Fuel tank vent system plugged or carburetor vent line closed off.
10. Carburetor controls misadjusted.
11. Damaged carburetor.
12. Loose or dirty ignition module connector at crankcase.
13. Faulty MAP, CKP, and or CMP sensors.
14. Incorrect valve timing.
15. Weak or broken valve springs.

1. Have you tried replacing both of your spark plugs and/or plug wires? If both of them are okay,
2. Do you have electronic ignition with a Power Commander on board? If so have, ask the shop that installed it, to make sure it's mapped out okay. You could have hit some buttons on the computer.

sounds like the pick-up coil in the distributor. when pick-up coil goes bad they sometimes have intermittent electrical contact, therefore causing veh to run rough at times, and fine at some. it will eventually go out totally.

This may just be a problem with the wiring of the car's ECU. It could be a loose wiring. The ECU may be receiving power intermittently. It could also be just an issue with the EFI relay. The ECU signal from the EFI is intermittent causing the flickering and the clicking sound.

98 fatboy intermittently sounds like starter is spinning but not engaging.

If it's doing this intermittently, it won't be long before it does it all the time. Your starter clutch, or over running clutch, is going bad. If you're mechanically inclined, you can remove the starter, disassemble the starter, and replace the bad part. If you're going to have to pay a mechanic to fix your bike, you're better off just replacing the entire starter. The money you might save by repair the starter will be eaten up by labor charge for the extra time it takes to do the repair on the starter.

Good Luck
