If the bike runs fine until its warm then ecu should be ok. If you haven't serviced it for a while check the fuel filter, notorious for affecting injector pressure. Electrics: check battery and ignition coils (can show problems when hot) I have a cool ecu recommendation for the 996 ping me here and I can give you details if you want?
1st check battery is good -after 5 months unused it may need changing Should have 12.8volts min when fully charged & no load min 12.6 volts with ignition on
Most likely, you just have a dead battery. Once your battery reaches a critically low point, the electronics simply go nuts... lights won't turn off, etc. until it's absolutely dead. Just try putting a battery charger on the it or use a safe jump starting technique- you should be fine.
