Start with charging and load testing the battery. Then test the stator, to test the stator on the bottom of the right down tube is the plug that goes from the stator to the voltage regulator. With a multi meter, read the voltage from the stator, I forget the exact values but as you rev the motor the voltage should climb if it dosn't your stator is bad. If the stator is good take a reading again with the motor running at the battery cables, again I forget the exact value but you should have a steady reading at the battery, if it isn't and fluctuates it is bad.

HT coil, 99% certain, the one that's on the end of the plug lead. electrical stuff, particularly HT coils break down when warm. if it was a CDI unit it would likely go pop and that's the end of it. you can get the coil tested, or get a second hand cheap one or borrow one to see if that's it. I used to test them by putting them on a radiator to get really hot, faulty ones would give up real quick then.j

This could be a variety of issue's from over choking, to bad fuel. Make sure your not leaving the choke on to long, as this can foul the plugs. Bad fuel could cause this, as water or other contaminents get into the float bowl and don't affect the enrichment ports due to fuel bypassing the float bowl. This would lead to the bike running worse as the enrichment knob is pushed back in. Last but not lease, could also be an electrical related issue due to the bike warming up and causing a short or open as stuff expands. I would change your plugs, then drain the float bowl into a clear glass jar to examine contents. if fuel and spark seems ok, you will have to look at electrical. plug wires, crank shaft position sensor, coil. It may take someone with the tools to test these components in order to diagnose the issue. If you see that the tach (if you have one) or lights in your display's flicker, it could also be battery related. loose ground. Many possibilities.
