Yamaha 250 v star 2013. 5,050 miles have chain noise. its not to tight got tight while riding hard one day, seem to be the start of problem. part of chain is tight other part lose.cleaned well and greased it but still have the noise and it is not constant but in a section of chain it makes noise the faster i ride the faster and louder the sound. both bearings behind sprockets look to be ok visually chain off sound is gone while running in and out of gear so thinking not the bareing

The dealer is not interested.
The bike is set up very lean to meet emissions standards. Any of them will benefit from larger jets. It's probably running too lean.

You charged the battery off of the battery charger with a trickle charge. The battery wouldn't charge while you're riding, because your alternator took a cr@p.
(Sorry if I seem gruff, but I'm an old biker, and Harleys are all I ride. I'm also a Harley mechanic.
Shhhh! I don't want that to get around! lol!)

3.Battery is at 13.4 volts now? What is the specific gravity of the acid in each cell? Don't have a hydrometer? Do you have a load tester? No? Since you measured the voltage, do you have a multimeter?

Test the voltage with the bike running. It should be around 14.6 volts when charging, less with the battery fully charged.
Don't get the correct reading, then you better look at alternator replacement. (Regulator is built in)

Tighten the head bearings as per your manual.

Chain noise

its not a good idea to ride with an engine noise that you've never had before..you might get stranded somewhere. Did you insure that your chain is not tight...its better to be too lose than too tight, give it an inch up down play, And you have to make sure that the rear sprocket angle is inline with the front sprocket, if not it will where out the sprockets and probably make some kind of noise. Have a 2007 royal star venture bought new, excessive gear noise .took to dealer, changed clutch, prblem was worse, they changed rear end, was ok for 50 miles then started to lock up feeling and grind noise...

You might consider contacting Yamaha Motor Corporation, USA - customer relations (800) 962-7926, press "1" for Star Specialist. See if they would consider either exchanging the bike, or sending a factory specialist out to examine your ride.
