Why does my r1 sputter when at steady idle/speed but then will smooth out when I'm excelling

This my be water in your fuel tank. Maybe it was there when you got it or it came in with the fuel. Drain all the fuel from your tank, both main and reserve and also your carborators. Then put fresh fuel in. This may solve your problem.

There is an electrical plug under the tank that is on the battery side just under the rubber closeout on that side. there are 2 pins that corrode and cause the ignition to become erratic. pull the plug apart and clean both sides as best you can or have the pins replaced at the dealer. It fixed the exact problem on mine. Also when you are adjusting the throttle bodies once you have then synced rev it up to 5000 and hold it steady and look at your readings if they are not all very close to even then the throttle plate screws need adjustment. Once I got mine nice and even at idle and 5000rpm my idle smoothed way out and I lost that little pull and fade at 50mph in 5th gear when you are holding the throttle perfectly steady.

Read the wikipedia entry under "yamaha vision". In 1982 there was a manufacturing defect in one of the idle circuits of the carburetors. Any competent motorcycle repair shop should be able to fix this.
